Yes, Goku was dead when Gohan fought Cell.
Goku willingly sacrificed himself by using Instant Transmission to teleport Cell to King Kai's planet just as Cell was about to self-destruct. This act saved Earth, but resulted in Goku's death. Gohan then had to face Cell alone in the epic battle that followed.
